96 BC3F5 introgression lines derived from a cross between Hwaseong and O. rufipogon were genotyped with 131 simple sequence repeat (SSR) markers to identify and characterize quantitative traits loci (QTLs) associated with grain quality traits in rice. 96 BC3F5 lines displayed a wide range of variation for days to heading and agronomic traits. Results indicated that one major QTL (qDTH6) on chromosome 6 was associated with significant variation for days to heading. 83 lines without the O. rufipogon segment at qDTH6 were selected and analyzed for grain quality traits. QTL analysis was conducted for two groups, 96 and 83 introgression lines, and a total of 25 QTLs were detected for rice quality traits. 16 QTLs were detected in a group of 93 lines, 11 QTLs detected in a group of 83 lines, and 2 QTLs were commonly identified in both groups. Most of the QTLs detected in this study were located on the same or adjacent regions as those reported by the previous studies, and the wild alleles negatively affected quality traits. In contrast, the wild allele at qGCR9 for the glossiness of cooked rice on chromosome 9 contributed to an increase in glossiness which is positively correlated with rice eating quality. Three ILs with the wild allele at qGCR9 displayed better eating quality than the recurrent parent, Hwaseong. To confirm the effect of qGCR9, high density mapping of the qGCR9 with a series of NILs will be conducted.

Drought stress is one of the major stresses affecting growth and productivity in rice. Drought tolerance is a complex trait governed by quantitative trait loci(QTLs) making it difficult to understand mechanisms underlying it. We generated a set of 55 introgression lines via backcrosses using Milyang23, the Korean Tongil-type rice variety as the recurrent parent and Oryza glaberrima (IRGC Acc. No. 103544) as a donor parent. 139 SSR markers were used to genotype 55 introgression lines. The 55 introgression lines with Milyang23 were evaluated for physiological traits such as fresh shoot weight (FSW), fresh root weight (FRW) and dry shoot weight (DSW) under the control and 30% PEG-treated condition. Three lines (IL9, IL12, and IL55) showing significant difference with Milyang23 were selected for further analysis. Genotyping revealed that three lines had four, four and two O. glaberrima homozygous segments, respectively. IL9 performed better than Milyang23 in all traits measured in the 30% PEG-treated condition. IL9 possessed four O. glaberrima introgressions on chromosomes 1, 2, 6 and 7. IL12 performed better than Milyang23 in FSW and FRW and contains four O. glaberrima introgressions on chromosomes 3 and 6. IL55 contains two O. glaberrima introgressions on chromosomes 2 and 6. Three lines shared the O. glaberrima segment delimited by markers RM133-RM225 at chromosomes 6. This region corresponds to the QTL region for drought tolerance reported by other previous studies. Although IL9 and IL12 showed improved drought tolerance at the seedling and vegetative stage, they performed poor under the drought stress at the reproductive stage implying that the level of drought tolerance differs according to the growth stage in rice. IL55 was not significantly different from Milyang 23 in SPP and FER and had significantly higher no. of the total grain than Milyang 23. This result seems to indicate that IL55 will be a good resource for drought tolerance breeding. The population would be useful not only in developing drought tolerant lines in the breeding program but also in fine-mapping the genes/QTLs for drought tolerance.

Drought stress is one of the major stress affecting growth and productivity in rice. Drought tolerance is a complex trait governed by quantitative trait loci (QTLs) making it difficult to understand mechanisms underlying it. We generated a set of 55 introgression lines via a backcrossing using Milyang23, a Korean Tongil-type rice variety as the recurrent parent and O. glaberrima (IRGC Acc. No. 103544), an exotic collection from Mali, West Africa as donor parent. 141 SSR markers were used to genotype 55 introgression lines. The 55 introgression lines with the Milyang23 were evaluated for physiological traits such as Fresh shoot weight (FSW), Fresh root weight (FRW) and Dry shoot weight (DSW) under control and 20% PEG-treated condition. Three lines (IL9, 12, 55) showing significant difference with Milyang23 were selected. The genetic background of the three lines were similar to Milyang23 and it has four, four and two O. glaberrima homozygous segments, respectively. IL9 performed better than Milyang23 in all traits measured in the 20% PEG-treated condition. IL9 possessed four O. glaberrima introgressions on chromosomes 1, 2, 6 and 7. IL12 performed better than Milyang23 in FSW and FRW. IL12 contains four O. glaberrima introgressions on chromosomes 3 and 6. And IL55 contains two O. glaberrima introgressions on chromosomes 2 and 6. O. glaberrima segment delimited by markers OSR19-RM225 at chromosomes 6 was commonly present in these three lines. This region corresponds to the QTL region for drought tolerance reported by other previous studies. A set of introgression lines are being developed containing only few chromosomal segments from O. glaberrima in the Milyang23 background. These would be useful not only in developing drought tolerant lines in the breeding program but also in fine-mapping the genes/QTLs for drought resistance.

The objective of this study were to identify QTLs for agronomic traits using a set of introgression lines carrying wild rice (Oryza rufipogon) segment in cultivated rice (ssp. japonica cv. Hwaseongbyeo). Ninety-six ILs were evaluated for seven agronomic traits, amylose and protein contents. The proportion of the recurrent genome in ILs ranged from 87.8 to 100%, with an average of 96.7%. The mean number of homozygous and heterozygous donor segments were 2 (ranging 0-7) and 1.7 (ranging 0-6), respectively, and the majority of these segments had size less than 10 cM. A total of 22 quantitative trait loci were identified for 9 traits and each QTL explained 7.2% to 56.6% of the phenotypic variance. Some QTLs were clustered in a few chromosomal regions. A first cluster was located near RM527 on chromosome 6 with QTLs for culm length, panicle length, days to heading, 1000-grain weight and protein content. Three ILs with high spikelets per panicle compared to the recurrent parent were selected to detect and fine map the wild segments responsible for this variation. The results will be discussed.

The objectives of this study were to identify QTLs for agronomic traits using introgression lines from a cross between a japonica weedy rice and a Tongil-type rice. A total of 75 introgression lines developed in the Tongil-type rice were characterized. A total of 368 introgressed segments including 285 homozygous and 83 heterozygous loci were detected on 12 chromosomes based on the genotypes of 136 SSR markers. Each of 75 introgression lines contained 0-9 homozygous and 0-8 heterozygous introgressed segments with an average of 5.8 segments per line. A total of 31 quantitative and 2 qualitative loci were identified for 14 agronomic traits and each QTL explained 4.1% to 76.6% of the phenotypic variance. Some QTLs were clustered in a few chromosomal regions. A first cluster was located near RM315 and RM472 on chromosome 1 with QTLs for 1,000 grain weight, culm length, grain width and thickness. Another cluster was detected with four QTLs for 1,000 grain weight, grain length, grain width and grain length/width ratio near the SSR marker RM249 on chromosome 5. Among the 31 QTLs, 9 (28.1%) Hapcheonaengmi3 alleles were beneficial in the Milyang23 background. ILs would be useful to confirm QTLs putatively detected in a primary mapping population for complex traits and serve as a starting point for map-based cloning of the QTLs. Additional backcrosses are being made to purify nearly isogenic lines (NILs) harboring a few favorable Hapcheonaengmi3 alleles in Milyang23 background.

QTL analysis for cold tolerance-related traits was conducted using 75 introgression lines (IL) developed from a cross between a japonica weedy rice and Tongil-type rice. A molecular linkage map consisting of 136 SSR markers was constructed to identify QTLs associated with cold tolerance. 75 ILs and the parents were evaluated for three traits associated with cold tolerance: seedling height and SAPD values at the seedling stage. The plants were grown for 15 days in the low temperature condition (13/20℃ day/night) and the control condition (25/20℃ day/night) in the growth chamber. A total of six QTL were identified for two traits and phenotypic variance explained by each QTL ranged from 4.3% to 35.7%. Among two QTL for seedling height, one QTL, sh1 for seedling height was detected at both conditions. The other QTL on chromosome 6 was detected in the low temperature condition. Four QTL were identified for SPAD value and two were detected on chromosomes 2 and 5. At these loci, Milyang 23 alleles increased the SPAD value. The other two QTL on chromosomes 1 and 4 were detected at the low temperature plot. At these loci, Hapcheonaengmi 3 alleles increased the SPAD values. These results indicate that Hapcheonaengmi 3 alleles might increase tolerance to low temperature in the Milyang 23 background because SPAD value is positively correlated with chlorophyll content and N content in rice. The markers linked to low temperature tolerance at the seedling stage would be useful in selecting for lines with enhanced cold tolerance in a breeding program.

We conducted a QTL analysis of grain quality traits using 117 BC3F4 and BC3F5 lines developed from a cross between Ilpumbyeo and Moroberekan. Genotypes of 117 BC3F5 lines were determined using 134 simple sequence repeat (SSR) markers. A linkage map constructed using 134 SSR markers was employed to characterize quantitative trait loci (QTL). The 117 BC3F4 and BC3F5 lines were evaluated for eleven grain quality traits in 2005 and 2006. A total of 18 QTLs were identified for eleven traits, and the phenotypic variance explained by each QTL ranged from 9.9% to 35.2%. Moroberekan alleles contributed positive effects in the Ilpumbyeo background at two QTL loci for 1,000 grain weight. Four QTLs, two for chalky rice and one each for 1,000 grain weight and head rice were consistently detected in two consecutive years indicating that these QTLs are stable. Clusters of QTLs were observed in three chromosome regions. One cluster harboring five QTLs including head rice and brown rice ratio near SSR markers RM190 and RM314 was detected on chromosome 6. Another cluster harboring grain weight and white belly was detected on chromosome 2. Increase in white belly at this locus might be due to the increase in grain weight due to the presence of the Moroberekan allele. The Moroberekan alleles at two QTL loci, gw3 and gw4 associated with increased grain weight might be useful in breeding programs to develop high-yielding cultivars.

We conducted a QTL analysis of agronomic traits using 117 BC3F5 and BC3F6 lines developed from a cross between Ilpumbyeo and Moroberekan. Genotypes of 117 BC3F5 lines were determined using 134 simple sequence repeat (SSR) markers. A total of 832 Moroberekan chromosome segments with 410 homozygous and 422 heterozygous, respectively, were detected, and the genetic distance of introgression segments ranged from 0.5 cm to 112.1 cm. A linkage map constructed using 134 SSR markers was employed to characterize quantitative trait loci (QTL). The 117 BC3F5 and BC3F6 lines were evaluated for seven agronomic traits at two locations in 2006 and 2007 and at one location in 2007. A total of 26 QTLs were identified for seven traits including days to heading, and the phenotypic variance explained by each QTL ranged from 9.2% to 24.2%. Moroberekan alleles contributed positive effects in the Ilpumbyeo background at eleven QTL loci including panicle length and spikelets per panicle. Five QTLs, two for days to heading and one each for culm length, panicle length and spikelets per panicle were consistently detected in every occasions indicating that these QTLs are stable. Among them, two QTLs, spp6 for spikelets per panicle and pl6 for paniclel length were localized in the similar region. Increase in spikelets per panicle at this locus might be due to the increase in panicle length, because both traits were associated with increase in spikelets per panicle and panicle length due to the presence of the Moroberekan allele. These Moroberekan QTLs might be useful in breeding programs to develop high-yielding cultivars.

This study was carried out to identify the quantitative trait loci (QTLs) for traits related to cold tolerance using an introgression lines (ILs) derived from a cross between a japonica weedy rice and a Tongil-type rice. Among the 80 RILs, one line (CR1835) showing tolerance for cold tolerance related to traits such as panicle exsertion and discoloration in the cold water plot was selected and backcrossed to the recurrent parent, Milyang 23. This line possessed Hapcheonaengmi 3 segments on chromosomes 1, 5 and 11. By two backcrosses to Milyang 23 and selfing, a total of 88 BC3F5 progenies were developed. The 88 ILs were evaluated for traits related to agricultural performance in cold water and in control plots. Cold tolerance was measured as difference of the culm length, spikelet fertility between two plots and panicle exsertion in cold water plot. The 88 ILs showed decreased culm length and increased anthocyan content in cold water plot than in the control water plot.
