        In order to assess the genetic diversity, phylogenetic relationships and population structure of Korean rice landraces, 76 accessions were estimated using agronomical traits and SSR markers. Among 11 agronomical traits, amylose content (AC) was the trait with the largest variance with values ranged from 4.9 to 28.39 %, while grain length (GL) was the lowest variance ranged from 4.4 to 5.9 cm. In the result of PCA, the first PC with Eigen value of 217.5 explained 60.3% of the total variance. Culm length (CL) was the variable with the largest positive loadings. Growth period (GP) was the positive variances, while AC was the negative variance. The second PC with Eigen value of 80.6 explained an additional 22.4% of the total variance. Growth period (GP) was variable with highest positive loading. Amylose content (AC) was variable with high positive, while CL was the negative variance. The 49 SSR markers produced a total of 473 alleles with an average of 9.6 alleles. The polymorphism information content (PIC) was in the range 0.11 to 0.93. The observed heterozygosity ranged from 0.12 to 0.39, with an average of 0.61. 76 rice accessions showed two subpoplations and three groups based on SSR markers. Group I and Gropu II appertained Pop-2 and Pop-1 subpopulation, respectively. They showed similar agronomical traits. Group III consisted 7 rice accessions predominantly appertained to Pop-1. These results provide insight into the characters of Korean rice landraces and help to improve our knowledge of rice breeding

        Banaue Rice Terraces in the Philippines has been a rich source of genetic diversity of untapped rice landraces in the mountainous region of Cordillera. Although some may have been included into modern breeding programs, significant indica-japonica differentiation among landraces cultivated in the region is not well known. Thus, Cordillera landraces differentiation across different altitude gradient (458 m to 1830 m) will provide great opportunities for improvement on rice genetics. We analyzed the genetic variation among 166 accessions collected in 17 towns in 6 provinces across different altitudes using Subspecies Specific Sequence Tagged Site (SS-STS) and Insertion-Deletion (InDel) markers. Subspecies Prototype Index (SPI) degree of each landrace was used to calculate the genomic inclination of each variety towards subspecies. The 50 molecular markers (24 SS-STS and 26 InDel) that assayed variation in 166 accessions revealed 116 alleles. Gene diversity ranged from 0.04 (R3M23) to 0.50 (S04058) with an average of 0.40. Polymorphism information content (PIC) ranged from 0.04 (R3M23) to 0.37 (S12030, S07047, R10M40, S10001, S04058 and S09040B) with an average of 0.31. Using the control varieties to assign groups, the larger group of 114 Cordillera landraces corresponds to 71% japonica type while the smaller group of 42 corresponds to 26% indica and 3% intermediates. A total of 7 (4%) indica and 9 (6%) japonica type accessions were found above 1500 m. Results of this study suggested that majority of japonica type rice landraces were grown in high altitudes of Banaue Rice Terraces and nearby provinces, and interestingly, indica type rice landraces were cultivated in areas at much higher altitudes (>1500 m) than those categorized by the traditional methods.

        이 연구의 목적은 형태적 특성과 microsatellite 마커를 이 용하여 국내에서 자생하고 있는 돌배나무 유전자원의 유전적 다양성 평가를 위하여 수행하였다. 돌배나무 14개의 형태적 특성을 조사한 바 수집종간에 높은 변이성을 나타냈으나 환 경의 영향을 많이 받는 양적형질이기 때문에 정확한 특성평 가가 어려웠다. 50개의 microsatellite 마커를 이용하여 62개 돌배나무 수집개체에 다형성 정도가 높은 16개를 선정하였다. 이들 마커와 돌배나무 유전자원 62점을 검정하였을 때 총 284개의 대립유전자가 나타났으며, 마커에 따라 10-27개까지 다양한 분포 양상을 나타냈다. 16개 마커의 평균 PIC 값과 관 찰된 이형접합성은 각각 0.836와 0.776로 나타났다. 돌배 62 개 수집개체를 microsatellite 마커에 의해 나타난 대립유전자 를 근거로 Jaccard 방법에 따라 산출된 유전적 유사도는 0.09 ~1.00까지 넓은 범위에 속하였고, UPGMA 방법에 따라 군 집분석을 실시하였을 때, 2개의 그룹으로 크게 나누어졌으며 55개 돌배나무 수집개체가 구분되는 것으로 나타났다. 본 연 구 결과는 돌배나무 수집개체의 유전적 다양성과 유연관계 평가를 통해 유용한 유전자원에 대한 정보를 제공하는데 유 용하게 활용될 수 있을 것이다.

        Soybean (Glycine max L.) is crucial legume crop as source of high quality vegetable protein and oil, and Korea is regarded as a part of center of soybean origin. To expand the information of conserved genetic diversity, we analyzed the genetic variability of soybean collection mainly introduced Korean accessions using 75 microsatellite markers. A total of 1,503 alleles with an average value of 20.0 alleles were detected among 644 accessions. Korean collection revealed average allele number of 13.4 while Chinese, Japanese and Southeast Asian accessions showed 9.0, 5.4 and 6.5 mean alleles, respectively. Especially, Korean accessions showed more number of private allele per locus as 3.4 contrary to other geographical groups. The mean expected heterozygosity and polymorphic information content was 0.654 and 0.616, respectively, and expected heterozygosity values were not significantly distinguished according to the geographical groups. The phylogenetic dendrogram and deduced population structure based on DNA profiles of 75 SSR loci showed Korean accessions formed distinct gene pool against Chinese accessions, and could be divided into five subpopulations. Korean soybean accessions have specific genetic diversity and might be serve the valuable alleles for bio-industry as a part of the center of soybean origin.

        We investigated the genetic diversity and structure of the 239 fixed lines with 47 simple sequence repeat (SSR) and 109 NGS-generated SNP markers evenly distributed in B. rapa genome. Phylogenetic analysis classified the vegetable fixed lines to four subgroups, with the three types forming a separate and relatively farther cluster. Population structure analysis identified four sub-populations corresponding to geographic origin and morphological traits, and revealed extensive admixture. The vegetable B. rapa fixed lines successfully developed in our study would be valuable materials for multinational B. rapa diversity resources establishment. Understanding the genetic diversity and population structure could be useful for utilization of the representing genetic variation and further genetic and genomic analysis.

        Capsicum diversity is getting lower in modern crops because of the genetic erosion. In Capsicum, breeders have been mainly focused on agriculturally important traits such as disease resistances, high yield and pungency. This narrow breeding pool hampered to develop improved cultivars. It has become a hot issue to conservation of genetic diversity and exploitation of wild germplasm in Capsicum. However, although a large number of accessions are maintained in Capsicum germplasm collections, their use for crop improvement is limited by the scarcity of information on genetic diversity, population structure and proper phenotypic assessment. The identification of representative and manageable subset of accessions would facilitate access to the diversity available in large collections. A genome wide germplasm characterization using molecular markers can offer reliable tools for adjusting the quality and representativeness of core samples. We investigated patterns of molecular diversity at 48 single nucleotide polymorphisms (SNPs) in 4056 accessions from 11 Capsicum species from 89 different countries. Using these genetic variations and 32 different morphological traits, 250 core set was selected in whole Capsicum germplasm. The core collection could be a primary source for distributing germplasm to pepper breeders and other national programs as well as for evaluation

        Foxtail millet (Setaria italica L.) is the second most widely cultivated species of millet, especially in East Asia and is a tractable experimental model crop for studying functional genomics of millets. However, insufficient researches had been conducted about the foxtail millet germplasm and is significantly impeding its genetic improvement. We attempted to develop EST-derived-SSR (eSSR) markers and utilize them in genetic comparison of germplasm and transferability. A total of 66,027 foxtail millet EST sequences and 42,754 genomic sequence were deduced transcriptom. Approximately 42,000 single tone contigs were generated using DNAstar 5.0 software for redundancy minimization. Nearly 33% of the 14,012 unigenes contained SSRs, but primers were designed for a total of 314 microsatellites concentrating with more than 24 bp of repeats. A total of 314 primers were successfully designed with more than 24 bp of repeats. From these microsatellites, 56 primer pairs were showed polymorphism with over than 15 bp differences among 96 accessions collected from different countries. Polymorphic information content (PIC) value ranged from 0.020 to 0.700 with an average of 0.381 indicating moderate level of informativeness within these EST-SSRs markers. The EST-SSR markers developed in this study will serve as a useful source for genetic studies, such as genetic variability, transferability, association mapping, and molecular breeding

        Gliadins are the main class of wheat seed storage proteins. Since gliadins show a high level of polymorphism as well as genetically fixed, it can be used as a marker for the genetic identification. Gliadin subunit diversity information can be useful for wheat quality breeding programs. Tunisia is a country in the North Africa bordered with the Mediterranean Sea to the north and the east but with the Sahara desert to the south, which represent extremely different growth climate. Therefore, there may be a numerous variation in Tunisian common wheat and durum wheat. Total 48 lines of wheat consisted of 32 common wheat (16 Korean wheat and 16 Tunisian common wheat) and 16 Tunisian durum wheat were incorporated in this study. Gliadins were extracted with 70% ethanol and fractionated by acid polyacrylamide gel electrophoresis (A-PAGE) at 8% in aluminum lactate buffer (pH 3.1). The gel was stained with 0.25% Coomassie Brilliant Blue (CBB) R-250. The presence of each gliadin subunit band was scored and cluster analysis was carried out. The cluster showed that wheat varieties were classified into some groups and their genetic distance could be identified. The obtained information will be helpful to the future breeding program of tetraploid durum wheat as well as hexaploid common wheats.         Trees are extraordinary long living, sessile organisms that are faced quite variable environmental conditions and biotic stress factors during their life. They have a high level of genetic diversity to ensure adaptation and adaptability. With the massive advance in next generation DNA-sequencing, our abilities to screen this genetic variation have increased drastically. I will give an overview on the different genomic approaches, main target tree species and examples for application in the area of population genetics. Examples will show how high throughput SNP genotyping clarifies our views on taxonomy, phylogeography and provide us with useful data for different diagnostic applications such as species identification, tracking geographic origin and screening the level of pre-disposition to abiotic and biotic stress factors. Since a few years next generation sequencing and advanced molecular marker development have also been used in genetic association studies and transcriptome sequencing (RNASeq) in order to discover genes that are coding economical and ecological important phenotypic traits of trees. I will present examples on target phenotypic traits and the use in tree breeding programs

        Amaranth (Amaranthus sp. L.) is an important group of plants that includes grain, vegetable, and ornamental types. Centers of diversity for Amaranths are Central and South America, India, and South East Asia, with secondary centers of diversity in West and East Africa. The present study was performed to determine the genetic diversity and population structure of 75 amaranth accessions: 65 from South America and 10 from South Asia as controls using 14 SSR markers. Ninety-nine alleles were detected at an average of seven alleles per SSR locus. Model-based structure analysis revealed the presence of two subpopulations and 3 admixtures, which was consistent with clustering based on the genetic distance. The average major allele frequency and polymorphic information content (PIC) were 0.42 and 0.39, respectively. According to the model-based structure analysis based on genetic distance, 75 accessions (96%) were classified into two clusters, and only three accessions (4%) were admixtures. Cluster 1 had a higher allele number and PIC values than Cluster 2. Model-based structure analysis revealed the presence of two subpopulations and three admixtures in the 75 accessions. The results of this study provide effective information for future germplasm conservation and improvement programs in Amaranthus.

        Collected germplasms of five representative species belonging to Curcuma genus (C. longa, C. aromatica, C.zedoaria, C. phaeocaulis and C. kwangsiensis) were 52 samples from different farmhouse in Korea and China. To elucidatethe genetic diversity among the species, 52 samples were analyzed by genomic fingerprinting method using amplified frag-ment length polymorphism (AFLP). AFLP results of 6 primer combinations were revealed 643 total DNA fragments and349 polymorphic bands with the 54.3% ratio of polymorphism. In the analysis of coefficient similarity using unweight pairgroup method with arithmetic averages (UPGMA), 52 Curcuma germplasm lines were ranged from 0.60 to 0.99 and clus-tered distinct five groups according to the species and collected geographical levels. However, the result of principal coordi-nate analysis (PCA) by multi-variate analysis was shown significantly greater differences among species than geographicalorigins based on AFLP profiling data of these samples.

        꼬리말발도리(Deutzia paniculata Nakai)는 전 세계적으로 우리나라 경상남북도 일부지역에만 자생하는 매우 제한된 분포범위를 가지는 특산식물이다. 이러한 꼬리말발도리 집단의 유전적 다양성 및 구조를 조사하기 위해 5집단 155개체에 대한 ISSR(Inter Simple Sequence Repeat) 분석이 수행되었다. 총 6개의 ISSR 프라이머를 이용하여 31개의 증폭산물을 관찰하였으며, 집단 수준에서의 유전적 다양성의 평균은 SI(Shannon's information index)=0.429, h (Nei's genetic diversity)=0.271로, 매우 높은 수준으로 나타났다. 집단별로는 큰 차이는 없었지만 비교적 높은 개화율을 보이는 밀양, 양산 집단이 다른 집단에 비해 다소 높은 유전 다양성을 유지하고 있는 것으로 나타났다. AMOVA 분석 결과 전체 유전변이의 약 16%가 집단 간 차이에 기인하는 것으로 설명되었으며, 나머지 84%는 집단 내 개체간에 존재하는 것으로 나타났다. 이처럼 제한된 분포범위를 가지는 꼬리말발도리 집단에서 나타나는 높은 유전다양성과 집단간 낮은 유전적 분화율은 완전 타가수정하는 교배양식과 집단내 비교적 풍부한 개체수의 영향인 것으로 판단된다. 따라서 현재의 유전다양성을 유지할 수 있는 적절한 현지 내 보전대책 수립이 요구된다.

        For the study of population genetic structure with mtDNA, it is essential to measure genetic diversity at each mtDNA regions. Also, to evaluate the variation according to the each region should follow as well as to see if there are differences. In this study, we delved into the variations and dendrogram among samples of seven mtDNA regions (NDⅡ, NDⅤ, NDⅣ, NDⅣL, NDⅥ, NDⅠ, 12SrRNA) from wild Pacific abalone, Haliotis discus hannai collected in Yeosu, Korea. The region with the highest genetic variation was NDⅣ region (Haplotype diversity = 1.0000, Nucleotide diversity = 0.010823) with two to five times higher variation than the others. Furthermore, the study to see if there is a difference between the regions of samples showed that similar aspects of dendrogram in NDⅡ and NDⅠ(divergence of 90% and 87%), which forms a group with hd4, 7, 8 and 10 at bootstrap support, based on 1000 replications. Also, pair-wise FST between clusters within the regions showed high values; 0.4061 (P=0.0000), 0.4805 (P=0.0000) respectively. Therefore we can infer that it is the most efficient and accurate way to analyze the region of NDⅣ with the highest variation in addition to the regions of NDⅡ and NDⅠ, which formed clusters with high bootstrap value, for study of population genetic structure in this species.

        본 연구는 감 수집종의 분류 및 품종 육종을 위하여 EST-SSR 마커를 개발해 유전적 유연관계를 분석하고, 형태적 유연관계를 비교 분석하여 DNA 마커의 효율성을 극대화한 연구 결과이다. 경북농업기술원 상주감시험장에서 수집한 42품종을 대상으로 6가지의 양적형질(과실크기, 과고, 과경, 과경굵기, 과경길이, 종자크기)과 19가지의 질적형질(횡단면, 종단면, 골의 정도, 얕은 동심원 균열, 옆모양, 정부열과, 세로홈, 꽃받침 끝 주름, 배꼽 홈길이, 꽃받침 쪽의 홈, 꽃받침 크기)을 사용하여 형태적 유연관계를 분석하였다. 유전적 유연관계를 분석하기 위해 수집한 감에서 cDNA library를 만들어 sequence를 분석한 후, PCR을 통해 얻은 polymorphism이 인정되는 25개의 primer set에서 16개의 EST-SSR primer set를 선발하였다. 수집한 감 42품종의 형태적 유연관계와 개발한 14개의 EST-SSR 마커를 이용하여 유전적인 유연관계를 분석한 결과 형태적 유연관계에서는 여러 그룹이 형성되었지만 coefficient가 0.02 이하로 형성되어 형태적 특성을 사용해 분류하기는 어려웠다. 유전적 유연관계는 coefficient 0.77에서 3개 그룹으로 분류되어, 상주수수감과 상주수꽃감, 밀양반시와 밀양고동시, 영동반시와 영동수시는 각각 같은 그룹으로 분류되었다. 형태적 분석과 유전적 분석의 상관관계를 조사한 결과 형태적 분석의 유사도 거리와 유전적 분석의 유사도 거리 간의 값이 -0.03으로 유의성이 매우 낮게 나왔다. 본 실험에서 얻어진 분자마커는 (EST-SSR 마커) 국내 감육종 효율 증진뿐만 아니라 우수형질을 도입하는데 유용하게 이용할 수 있을 것으로 기대된다.

        Collected germplasms of five representative dandelion species (Taraxacum ohwianum, T. platycarpum, T. platypecidum, T. officinale, and T. coreanum) were 104 lines from different habitates in Korea and China. Their genetic diversity was analyzed by genomic fingerprinting method using amplified fragment length polymorphism (AFLP). AFLP results of 6 primer combinations were revealed 1,176 total DNA fragments and 523 polymorphic bands with a 44.4% ratio of polymorphism. On the basis of similarity coefficient analysis by unweight pair group method with arithmetic averages (UPGMA), 104 dandelion germplasm lines were ranged from 0.64 to 0.99 and clustered distinct five group depending on the species. Furthermore, a principal coordinate analysis (PCA) by the application of multi-variate analysis indicated significantly greater differences among species than geographical origins.

        Our study is performed to confirm the level of genetic diversity and population structure with 80 maize inbred lines (40 waxy inbred lines and 40 flint inbred lines) and to explain the genetic basis of agronomic traits using an association mapping. The 200 SSR loci are confirmed a total of 1,610 alleles in total 80 maize inbred lines. The average number of alleles per locus was 8.05. The average GD was 0.72. The average PIC value was 0.68. The average MAF was 0.40. Population structure was revealed for K=2. Total 80 maize inbred lines were divided by groups I, II and admixed group. The 14 waxy inbred lines were assigned to group I. The 45 inbred lines include 5 waxy inbred lines and 40 flint inbred lines were contained to group II. The 21 waxy inbred lines were contained in the admixed group with lower than membership threshold 0.8. Association mapping between 200 SSR markers and 10 phenotypic traits of waxy/flint maize inbred lines were performed by Q GLM and Q+K MLM. In significant level at 0.01, 72 SSR markers were associated with 10 phenotypic traits using Q GLM. The 4 marker-trait association were detected in Q+K MLM. The results derived from this study will be used for designing efficient new maize breeding programs.

        Undomesticated soybeans (Glycine soja) are an important source of genetic variation for introducing useful traits to domesticated soybeans (Glycine max). Although Korea is known as the origin of the soybean, a little is known about genetic diversity and structure analysis of G.soja. The objectives of this study were to investigate the genetic diversity and the structure analysis of wild soybeans, and to construct a core collection of G. soja accessions in Korea. To evaluate the genetic diversity and structure analysis of G.soja, we analyzed allelic profiles at 21 SSR loci of 1028 accessions using POWERMARKER V3.25. These markers generated a total of 581 alleles over all loci. The number of alleles per locus ranged from 21 to 40, with a mean of 28 alleles per locus and a mean gene diversity of 0.886 in this accessions tested. Polymorphic information content value ranged from 0.737 to 0.946, with an average of 0.877. Using STRUCTURE V2.34, wild soybean originated from Korea was divided into two distinct populations, largely corresponding to two geographic regions. Population 1 consisted of eight sub-groups corresponds to mountains; population 2 to entire regions in Korea. Based on theses 21 SSR markers, a core collection development was performed by POWERCORE V1.0. A G. soja core collection consisted of 148 accessions which were established from 1028 accessions in Korea. Most accessions of the core collection were belonged to population 2 and only four were belonged to population 1. These results of this study would provide valuable information for future breeding programs using the G. soja core collection.
